For a start, pop can have different meanings. It can mean popular music and it can mean melodic catchy music. Pop-punk refers to punk or punk-influenced music that is the latter. I don't know how either meaning is necessarily a contradiction of punk either. Were The Clash not (at least fairly) popular? Were the Ramones not catchy?
